I think that you would be best going back to your original supposition that
Jane is Griffith's daughter rather than his sibling. It is possible that
Ceridwen filled in the 1901 census return, and inadvertently put her own
relationship to the boy rather than her father's, it is also possible in a newly
bilingual society that either a family member, or indeed an enumerator got the Welsh /
English terms for relationships mixed up.
Have you tried the registrar in Ffestiniog for a copy of Jane's birth
certificate?

has the years 1893-1903 fairly well covered now (some gaps in 1896/7); have
you tried it lately to look for a marriage for Jane and Thomas? I would have
thought that it is most likely that she married somewhere in Glamorgan, but with
a good train service existing in Wales in the late 1800's don't discount the
possibility that she may have returned to her roots in Holyhead, Llandwrog or
even Ffestiniog to marry.
