The two most likely possibilities for a confusion over surnames are:
1) illegitimacy - the person may have been known by both his father's and
his mother's surnames. Sometimes this appears as (for example) "Jones
2) The person concerned had been using the patronymic system in 1861 but
had decided to move over to a fixed surname by 1871. If this is the case,
I would expect your man's father's name to be Moses James (or just possibly
James Moses). It's a bit late for patronymics, but not impossible. I
seem to remember that there are a couple of examples of patronymics in the
Llanddeusant (Carmarthenshire) 1851 census, which had transferred to fixed
surnames by 1861.
