Jamie:
The Y-DNA that is tested for the Carter (or any) surname project is passed
down from father to son so it wouldn't have any bearing on the fact that the
participant was descended from the union of 1st cousins. Is this person a
male Carter? If so please consider having him tested. If he is the son of
the cousins he would have his mother's mtDNA which of course would be from a
Carter in her generation, and then the surname of his grandmother, then of
his great-grandmother, etc.
MtDNA, which is passed from mother to both sons and daughters is helpful
when you are trying to prove descendents from a particular female. Although
sons inherit their mtDNA from their mothers they do not pass it on to their
children. MtDNA is only passed from mother to child, so only a daughter
will contribute her mother's mtDNA to her offspring. Y-DNA is only found on
the Y chromosome while mtDNA is in every cell in the body.
